Hmmm... hard saying how bad a habit that might be. Seems like doing a D chord with your thumb would be awkward (C tuning right?). On the D are you holding down all of strings (2nd, 3rd, and 4th strings) with your thumb? I would be inclined to think that might not be a good idea because it might slow you down in the long run when it comes to changing to other chords. Probably the same would also be true for the F chord.
If it works for you though, that's fine. There have been plenty of people with unorthodox methods of playing who do just fine. I used to know a guy who was left-handed and played a regular guitar turned around like a lefty so all of the chords were upside down. It looked odd but he played great.
I'd recommend you at least learn both ways (or several ways) to hold different chords, then you can use whatever works when the occasion arises.
